I ordered all the gaskets I need to put this thing back together, but it says the crankcase gasket is discontinued? Is this a mistake on Service Honda's end? Or should I try somewhere else.

This is the part number I used.

11191-ML3-880 GASKET, CRANKCASE $10.04 $7.84

Upon further investigation, that's a part number that I got whilst ordering from the 1991 parts fiche, the 2001 parts fiche has this number 11191-MAC-680 and its all good, weird.

Why didn't you just order the gasket kit?

But to answer your question it looks like this part # 11191-ML3-880 should have been available, but -680 was discontinued.

Meh, didn't know there was a whole kit type deal, next time.

someone may have invented a new gasket material thats better than the old stuff, or maybe they switched manufacturers, just a guess. the older ktm bikes have tons of superceeded parts, probly because they upgraded the design in the last 10 years..... center case gasket is one that got new part number, seems like some bearings also got new numbers. cant remeber all the parts but theres quit a few.
