Just installed a 03 CRF450 brake pedal on my 03 CRF450 frame, fits tight against the motor and hits the case :x Mind you I do not have my master cylinder (in the mail) yet, so maybe it is just sitting high and I am panicking  Any ideas??? Here are a few pics...

You have to tweak it.

I don't think I'd panic just yet. Kind of hard to tell from the angle of the top photo but, I looks like the pedal is well above the foot peg. Lay a straight edge across the foot peg and see how it looks with the pedal slightly below the peg.

Sit on the bike and see how it feels w/your foot on the pedal.
I like mine adjusted down past the top of the foot peg, but that's just me.
Looks like a small adjustment might fix it.

Something I did to keep from scratching my clutch cover was to use a teflon washer between my brake pedal and frame. OD 27mm, ID 6mm x 2mm thick. Just thick enough to prevent metal to metal contact in any circumstance but a crash.
I've seen covers begin to leak because vibration and normal lever operation wore a hole through the aluminum.
We don't have the same cover, but yours appears to be positioned close to mine. I moved mine up when I was able to push it out.
